Unplugged the motherboard out of the case, verifiy the screws for any electrical mass effects. For the test, I have put the card on a plastic bench protected for any electrical tensions.
Unplug the battery, resting the CMOS by moving the jumper BIOS case from 1/2 to 2/3 then back into position; reinstalled the battery. Reseting the bios by the optimal defaults settings. (F5-F10)
Checked which connectors were used for the FAN (CPU-FAN) [Noctua 3PINs FAN with Samuel 17 prolimatech heatsink --> (Idle temperature to 57°C)] (Intel E8600 core 2 duo 3Ghz set to Auto)
Unfortunately it is the same problem with that method.

Installed the original Intel 4PIN's fans with heatsink on CPU_FAN --->QFAN working, Speed detected, but still always ON in Sleep Mode and when Shut Down (Idle temperature to 63°C of the CPU, as defaults settings)
Setting ACPI 2.0 enabled, ACPI APIC Enabled, suspend mode as Auto (tested also with S3 only) and reinstalled Windows 7

BOOT from CD [UBUNTU (linux)] with ACPI 2.0 and ACPI APIC enabled ---> same problem

CPUFAN connected with a Molex direct on the PSU --> result is a fan always ON and all case's fans connected with Molex stays always ON when sleeping and when Shut Down. (Noctua's, Intel's and Case Fan's)

Noctua 3PIN's connected to PWR_FAN ---> same problem (always ON)
Intel's FAN 4PIN's connected to PWR_FAN ---> same problem (always ON)

Noctua 3PIN's connected to CHA_FAN ---> speed detected, QFAN working but dangerous to use because not linked to CPU temp detection but to Chassis temperature detection.
Intel FAN 4PIN's connected to CHA_FAN ---> speed detected, QFAN dangerous to use because not linked to CPU temp detection but to Chassis temperature.
---> FOR both of them the FAN IS shutting down when sleeping and when shutdown !
So I detucted that the only way to set the CPUFAN is to connect it to the CHA_FAN, for any fans..
I don't know what to resume of it exept:
the 3PIN's fans are speed detected on CHA_FAN
the Noctua fan is out of cause with that problem !
the Noctua Fan gives better cooling than the original fan from Intel !
Either the PSU does not shut down fan's (molex connected) [I haven't tested the PSU on another motherboard] eihter the ATX motherboard aren't working properly for Fan's (Molex, CPU_FAN, PWR_FAN) exept for CHA_FAN.
And that's a weird conclusion...
Could you suggest me a solution ? is this coming from the chipset or the PSU ? (could try to install new drivers now..)
Why is CHA_FAN working and no ohters connectors..
For the PLED I conclude that it is not linked to the problem, PLED has three level of shining when ON, sleeping and shutting down but never shut down completely exept when switching PSU to OFF manualy.
